Acridine Orange Hydrochloride (CAS No. 65-61-2) is a cell-penetrating nucleic acid binding dye, a fluorescent, widely used dye in laboratory staining. Its molecular formula is C17H19N3HCl, and it has concentration-dependent interaction with DNA and RNA. It has a specific affection to intercalate with DNA at low concentrations and precipitates RNA at high concentrations, whilst denaturing and precipitating both nucleic acids at high concentrations. The dye is pH sensitive and gathers in acid organelles. It gives green fluorescence at neutral pH and when in acidic conditions it gives a bright red or orange fluorescence signal. The acridine Orange HCl can also be chemically determined as 3, 6-Bis(dimethylamino)acridine hydrochloride.
